Wicket-keeper Nannapat Koncharoenkai scored a patient 60 and remained unbeaten to lead Thailand to victory with an over left.
These two teams are meeting for the first time in the tournament in group stage.
This is the second straight win for Thailand and the second successive loss for Nepal in the tournament.
